Godzilla, Mothra and Anguirus are the three protagonists of GHIDORAH.EXE. They are three monsters from planet Earth who were sent on Planet X to defeat the Xiliens and their army of monsters to save Earth and humanity. However, with Ghidorah consuming a demonic force from another dimension, everything took a turn for the worse.

Past[]
Prior to the game's events, Godzilla, Mothra and Anguirus have already driven Xiliens away, along with their only remaining monster, Ghidorah. This saved the Earth and humanity, but unbeknownst to everyone, Ghidorah consumed a demonic outside force.
GHIDORAH.EXE[]
Godzilla was destroying the last of the Xiliens until he came across a lot of destroyed vehicles and defenses, along with red and blue blood. Soon, Godzilla found the mutilated body of Gezora. Shortly after, Ghidorah revealed himself to the Monster King before lunging at him, causing everything to cut to black. Ghidorah then mocks Godzilla, telling him that he's ready for another round.
Godzilla woke up on Mars, but it looked dark and barren without any sign of intelligent life anywhere. After walking for sometime, Mechagodzilla suddenly appeared to fight Godzilla. After the fight, Godzilla was low on energy and health. Unfortunately, this would spell his demise, as Ghidorah.EXE flew in and started a second fight, succeeding in defeating Godzilla before ripping his head off with force.
Mothra was on Saturn in a desert, where spaceships and tanks bombarded her. The Queen fought back until she was suddenly caught off-guard when Ghidorah.EXE swooped in and grabbed her. The demonic hydra then took his time to mock the moth, asking her if she was lost.
Mothra woke up in a dark forest and tried to leave. As she moved, she came across the decaying bodies of Baragon and Hedorah, along with the rusted and destroyed remains of Moguera. Mothra continued to fly through the dark forest until she was stopped by Ghidorah.EXE, who horrified the moth by showing her Godzilla's decapitated head. The hydra noticed the Queen's fear and taunted her, telling her the King wasn't dead, but safe from what's next. Ghidorah then chased Mothra across the forest. Trees got in Mothra's way, but she destroyed them with her eye beams. Fortunately, she escaped with her life, but was shaken up from the experience.
Anguirus found himself in a blue city on Neptune, and fought off the armies that tried to kill him. Suddenly, the city's color changed from blue to red, then to black later on. After that, there were no more tanks or jets for Anguirus to fight off, but Gigan soon showed up. Anguirus and Gigan began to fight, and Gigan showed off his new flamethrower ability, which hurt Anguirus a lot. When the fight ended, Gigan was killed, but Anguirus was chased down by Ghidorah soon after. During the chase, Anguirus fought his way through phoenixes, Godzilla hallucinations and red lizards. Fortunately, Anguirus outran the three-headed demon.
After Mothra and Anguirus survived the encounters with Ghidorah.EXE, the demonic hydra challenged them to a final battle. With Godzilla dead, Mothra and Anguirus had no choice but to take on Ghidorah.EXE by themselves. Unfortunately, their strength and powers weren't enough to kill Ghidorah, so they ended up dying. Their deaths were agonizing and extremely painful, with Mothra getting here wings ripped off, and Anguirus getting his front leg and tail ripped off. Ghidorah then took their corpses, along with Godzilla's, and threw them into an inescapable void, possibly wiping them out of existence.
In the end, Godzilla, Mothra and Anguirus couldn't save the Earth or the galaxy from Ghidorah.EXE. All of the efforts were in complete vain.

- This version of Anguirus uses the same sprites as Suitguirus and the color palette from NES Godzilla Prototype.
- Anguirus is also always in his crouching animation.
- Godzilla and Mothra's appearances are primarily based on their sprites from Godzilla: Monster of Monsters.
- They're primarily based on their Showa counterparts.
